I am struggling though getting verified right now. The key thing is that Google is seeing your website as “low quality”, since all the “quality” is behind a login page. You may have better luck if you remove the login page temporarily for google systems.

To move the files from /htdocs to /domain/htdocs, I would use a desktop FTP client like FileZilla, then just copy and paste the files, just like you would do as if you were on your desktop. Then you will have to change the site URL, I would actually do that before you migrate in WP settings.
